The reason it was pecking at him is because he was probably near the nest. I'm quite sure this is the reason from the book. Not that you need a reason for a bird to peck at your feet, ducks often do that too.
As for the "why couldn't he just kick it away" well he tried but he was nearly falling so he endured the pain and moved on. The villain wasn't that smart, reason why he ended up splashed on the pavement. -

I think the pigeon was on the payroll of the main bad guy. If I remember he came back at that guy because the check bounced.
