When Remy pulls a gun on his roommate and Omar Epps, he is listening to Rage Against the Machine (RATM). First, RATM is a highly political band that is strongly opposed to racism. Second, Morello, who plays guitar for RATM, is biracial (black/white). It's hard to imagine a skinhead blasting anything by RATM. Was this intentional irony or a goof?

I highly doubt it was irony (though it would be cool if it was). I think it was just picked because, well, "Rage" and that it sounds angry and metal as opposed to something soft, squishy and soulful.

The song was chosen because it's angry sounding. Of course Zach's politics do not agree with Remy's, but that's not the point.

Could it also be possible that Remy was not a hardcore skinhead like the other skinheads were? He was still a newbie in their circle and was probably already a fan of theirs before he joined.

Back in 95, RATM wasn't as well known as they are today and few knew what they stood for. Even if Remy was a fan of theirs he probably never paid attention to their lyrics, just their beats. Most likely John Singleton just wanted some angry white boy music like others in the post had said.
