Nothing wrong with watching his films chronologically, from Sydney to Inherent Vice. Seeing how he grew is f_ucking awesome.
If you wanna start from his most accessible/entertaining films to his most challenging, watch in the following order:
Sydney (Optional)
Boogie Nights
Punch Drunk Love
There Will Be Blood
Magnolia
The Master
Inherent Vice

In some sense I feel as if you should watch Magnolia first, because it's his best IMO, but I also feel that maybe you should watch a few others first so you can get an appreciation for his work before you watch his best movie.

As a huge fan of Anderson since Boogie Nights I agree with the people going in chronological order. My favorite of his is The Master, it's a incredible work of art and beautifully filmed and the acting is amazing. Anderson always gets the best from his actors in every film. Enjoy, I envy you getting to watch all of his films for the first time.
